In the second half, former Manchester City player James Milner scored a penalty after Matheus Nunes had been penalised for handball when Lewis Dunk's volley struck his left arm.
Two minutes to the end of the game, substitute Brajan Gruda calmly beat defender Rayan Ait Nouri and rounded Trafford to tap in the winner.
Manchester United had earlier lost to Tottenham and had dropped to 12th place with three points from three games, per Goal.

We had a good team - Guardiola
Manchester City manager Pep Guardiola said he is expecting the new players to adapt after their match against Brighton.
According to Sky Sports, the Spanish coach said the momentum of the team dropped after conceding the first goal during the second half.
Guardiola added that the team failed to pass the ball, resulting in playing long balls, which did not work for the team. He said:
"We had a good hour but the last half an hour, we were not good. We were not good enough, but it is what it is.
"We have a really good squad and of course we changed many things, but it's normal. We need new players to adapt.
"I like many things we are doing. When we come back, we will know the real squad we have.
"We concede the goal and after that, it (the momentum) shifted. Until then it was really, really good, we had chances and the team looked aggressive and dynamic."
